My JBL amp has a set of preamp in but also a set of aux out..

what are the AUX for? And how would i use them correctly?

Also what is the difference in having just one of the RCA's plugged in as opposed to both..i notice its not quite as loud but i have also read that this sometimes is the preferred way to do it?

the aux out is a (pass through) to run RCA's to another amp saving the trouble of using 2 Y splitters to run 2 amps from the source. you would hook the aux out to the preamp in of a second amp.
i prefer to use both left and right RCA's. but even if you want to use just one RCA you would have to use a Y splitter to plug into both input jacks, some amps can be damaged by using only one input
