ya you dont need to include the thickness of the port material, its insignificant.
also be sure to measure down the center of the port for the length.

whats the exact model of the subwoofer?
you dont necessarily need awesome speakers in the back, you want your sound to come from the front of you so your rear speakers dont matter as much.
